Raspberry Pi Minecraft Server

So for starters I dont have any clue about anything about this stuff and am just getting started. I want to setup a minecraft server on an external hdd. I already got it to work on the sd card but thats about it. My first problem is that when I install the headless raspbian I dont have any directories such as download or documents. When I run the ls command nothing happens it just goes into the next command line. When I have the Desktop version the ls command works. Then should I somehow fix that error I need to get my hdd working. I know its spinning but I dont know how I would setup pinecraft on the hdd and not the sd card. I really need help with this although I could probably figure out the last part.
