So, justed wanted to express my joy that I finally have a hakchi setup that I can maintain and works perfectly. One hakchi setup for my SNES and Mega Drive, same ext4 USB stick for SNES and Mega Drive, so they both use the exact same RetroArch config and such. Man, the mega drive with sms emulator is SOOOO much better than the snes using the same sms emulator. Maybe it is the controllers, but playing Alex the Kidd is so much more smoother on the mega drive. Love it, can just swap around without any problems.
Another advice: use a real linux distro when setting up the ext4 disks, tarring stuff, copying things over. That works much, much better and faster than using ext4 drivers in windows 10. In short: use linux whenever possible and only use windows for the hakchi tool.
