Bleemsync - covers in transfer folder?

I just installed 1.1 and I've added 1 game with a 3d cover in the transfer folder and it worked flawlessly. My question is, since I have all of the covers downloaded and I don't want to manually choose each one, can I drop all of the covers into the transfer folder with the games I have and after the transfer I can delete the ones left from games I don't have? Or will this mess things up? I can't use the covers folder because the covers aren't named by serial, but I don't want to manually transfer just the covers I have, if that makes sense.
Tl;dr will the covers in the transfer folder be left alone if there is no matching game?
