Question about backing up memory cards.

Question about backing up memory cards.

I was going through my memory cards backing them up so I can start organizing how and what games I wanted on what memory cards and I came into an issue.
I have save files from star ocean til the end of time on several memory cards and the USB drive cannot handle files of the same name and I don't know how to rename them in ulaunchelf.
Is there anything that can be done or do I have to put them on my PC in separate folders with the save file information as the identifier. Thanks.
