Touch Screen in Dual screen mode

I have 2 screens for my raspberry pi, one being a touch screen and the other a normal monitor. The touch screen works perfectly fine on its own when i am using one screen on the raspberry pi, but when i run the dual screen setup, the mouse does not align with where i touch. Its as if the touch screen turns into a touch pad for both screens. Is there a way i can limit the touch screen access to one screen only?
