Can you run multiple flash drives on the same system?

I have a modded PSC with Project Eris and roughly 100 games. Could I set up a 2nd flash drive with the exact same configuration and just put different games on it or would the system have an issue with showing the separate games on each drive?
To clarify, I dont mean using both drives at the same time. I'd only use one at a time. Just curious if I set up a 2nd one and tried to boot the system, would it be looking for the games from the main flash drive?
