Problem with VLC player on Raspbian

I have a project I'm running on a Raspberry Pi 2, essentially a basic laptop with raspbian installed and using the official raspberry pi touchscreen.
When I try to play videos fullscreen with VLC player, the video always plays a little odd. With some 4:3 videos (old episodes of MST3k), the video is justified all the way to the right, with a black bar only on the right. With more widescreen videos, the video is not fullscreen, taking up only a potrion of the screen with letterboxing along the bottom and right side of the screen.
I've tried a solution that involved adjusting the screen size in the config file, which didn't solve it. I can't see any options in the VLC settings that would help, but also the settings screen is formatted a little oddly onscreen.
Any ideas that might help?
