Emulator settings don’t work on pre installed games

Hi guys. So I just got a PS classic and installed project Eris. On games I’ve added myself, they all clean up nicely when setting to scale x2 and upping the resolution. However, they settings don’t seem to affect the games that were already on there. Metal gear solid still looks horrendous even when the settings are applied. As I say, it works on my added games great, it cleans them up quite nice. Any ideas or is this normal? Cheers.
