Carousel Retroarch doesnt save settings

So this is a bit of a new issue. When I use Retroarch, default no game selected, everything is nice and cozy and works wonderfully.
However, since then I've tried to get games to boot into Retroarch from the carousel, and it seems everything is at weird default settings (The games aren't full screen, my controls aren't saved, my menu buttons are backwards, etc.) This is annoying but I can power through. However, upon quitting and re-entering a game, through the same carousel, all my settings are reset! And since it's already loaded a game, I can't exit the core to make a Global Config File. This isn't system breaking but it sure is annoying since I find Retroarch's default UI to be incredibly bland and boring compared to the Carousel. Is there a way I can fix this?
